When copying a file on a windows system, the destination file will contain \r\n line endings if a closure filter is used:

task deployCopy(type: Copy){
from("${projectDir}/dist") {

{ String line -> // do stuff return line; }

fileMode = 0755
into "${buildDir}/deploy"

Forcing the line.separator system property to "\n" 'fixes' the problem, but of course totally destroys the console output for everything that happens that hack.

I propose that the line ending from the source content should be used to append the modified line to the destination file.
